Mayor Stoner took over for Mayor Pike during Season 3 of the series. Mayor Pike was played by Dick Elliot, who died halfway through Season 2, and therefore needed to be replaced. There was never any explanation for his disappearance, with the writers leaving it up the imagination of viewers.
